I have tred to edit the pins on a DE1Soc project and not seeing any pop up message as you did. I consulted the team and found out that the HPS driven pins for Cyclone V(DE1Soc) only can be configured inside platform designer under the parameters setting of the Cyclone V HPS IP. Thanks.
