All you have to do is in Platform Designer, File menu -> Select Quartus Project and choose the appropriate .qsf. Do you think it is correct or there is some other way to save and add only the *.qsys? If it's Pro, the association between .qsys and the Quartus project is made when you create the .qsys or you can move it to a different project using an option in the File menu of Platform Designer (I forget the exact option but it's obvious). For Standard, however, you can add either the .qsys or the generated .qip to the Quartus project. If you attach the .qsys, your system will get regenerated every time you compile your Quartus project. If you attach the .qip, that means you've already manually generated your system in PD so it will not regenerate during compilation. Do not attach a .ip file to the project. It must be the .qsys or the .qip. Hope that helps.
